After upgrading to Apple OSX Lion I found my messages kept becoming “unread” again a few minutes after reading them…

The solution ended up being to go into “System Preferences” -> “General” and disable the “Restore Windows when quitting and re-opening apps”

Hopefully this post will help somebody in the future with the same problem.
